I recommend you to use FreeBSD if you would like to get IPv6 Ready Logo.
It is not permitted to modify the test tools when you submit the
results as the evidence.
(There used be a patch to run the test on Linux only for the in-house
verification. But it was for v6eval-2.2b6. It gets old now.)

And talking about the version of FreeBSD, I recommend to use ver. 4.X
because TAHI Project guys recommended me once. I heard they verified
TAHI on FreeBSD 4.X well.

USAGI Project have been run the Self-test for Linux many times.
You can see some reports at http://www.linux-ipv6.org/v6ready/.

     communicate serially?

This question is not clear for me.
Are you getting trouble in the setting of serial console on Linux box?
If so, the following document would help you.

  http://www.tldp.org/HOWTO/Remote-Serial-Console-HOWTO/

If you are getting troube on FreeBSD box, 00README.v6eval in
TAHI package would help you.
