Alright, I've seen this issues far too many times.
I've encountered it *many* times setting up TRT gateways, ethertap VPNs, and, indeed, SIT tunnels.
Although these are all IPv6 applications in how I have applied them, I have a hunch that this isn't specifically an IPv6 related issue, even though I can't tell you where the problem actually is.
In my case, I'm lucky, since my implementations are effectively static, and I can work around the issue by simply not destroying protocol tunnels.
So it seems in the end I can't give you a specific solution, but I can tell you it's not just mip6.
